There was a thread about underrated games much earlier in the year, but I don't really mind a new thread since it's been so long.
I'm going to go for FFIX, as I usually bring up on forums.
Earthbound FTW.
But I also think that Pretty much any Brownie Brown game is underated.
Spy VS. Spy was MAJORLY underrated. I love that game almost as much as I do my favorite, SA2B
When I think of underrated games, what comes to mind is these 5 games:
Earthbound - A SNES cult classic; a funny and charming RPG
Final Fantasy IX - A great FF game on the PS1; Great story and more in common with the SNES/NES FFs.
Jet Force Gemini - Great N64 Rare game; A third person shooter that's good for it's time.
Psychonauts - A cult classic on the PS2/Xbox/PC; a good platformer with witty humor.
Jet Grind Radio - A great game on the Dreamcast; A game based on rollerblading and graffiti with great gameplay and concept.

I played Earthbound, and I found it to be a fairly low-quality import. The text translation had clear issues, seeming to play off of fairly cliche humor and stereotypes, the battle system was no more than a picture of the enemy and some menus, and the graphics, even on the new version for the GBA, are very sub-par for a SNES game. I really don't see what the fuss is about....I mean, they must have had a reason for delaying the game so long, just as they have a reason for not remaking Kid Icarus....it wasn't that great of a game.
And that's why it's underrated, because a lot of people like you just don't get what the games about, the whole concept of the art style or haven't even played half way through the damn game.
But then again, I take you comment with a grain of salt as you also told me you also don't like Super Mario RPG.
Yes, and I also have legitimate reasons for that as well. I don't like the writing, or the characters, or the battle system, or the isometric view....Paper Mario and Mario and Luigi: SuperStar Saga took everything that people like about that game and actually made it play right.
